If you live in Alaska, there are more .338-caliber bullets for the .338-06. Otherwise, both are about the same: both use the same .30-06 case, and the ballistics are similar, giving a trajectory edge to the .338 bullets, and greater SD. Again, whichever you choose will be fine.
