try filling them full of air first and find all the holes...mark them with a wax pen or something non permanent (a helping hand is nice to have in this situation).

The easiest way to fix neoprene is with aquaseal.  If you tore out a hunk and happened to save it all the better.  I've seen an article of guys reinforcing tears with nylons, just something to use as a backing however I've never bothered.  Smear some aqua seal on the appropriate side (I prefer inside if possible), let it dry.  Make sure it didnt shrink to much, if it did reapply another coating.  Pick up a bottle of cotol (accelerant for aquaseal) if you are in a hurry.  

Breathables are nice however they do punture EXTREMELY easily!!!  They are however extremely comfortable and extremely cold early in the year.  My family paid a pretty price for mine a few years back and I have to say I've put them through the grinder these past few seasons.  They've held up ok however I do have some leakage I believe.  So far I havent been able to pin point if its coming in through a seam or if it's coming in through a hole.  I dont have a helper to fill them full of air at this point.  It's small enough I live with it.  one thing about breathables.  You can have holes that won't leak till you go deep and you'll have holes that will only leak when wading shallow.  Use the air technique it works like a charm.  Filling them full of water risks tearing the waders out rendering them almost useless!
