Maybe disconnect...

...the fuel line at the kicker when your not actually using it.  I'm only guessing here, but it seems it would be possible for the 'vacuum' created by the fuel flow from the main engine, through the common filter, to suck air from the carberator of the kicker.

By disconnecting the fuel fitting at the kicker, the spring valve in the connector may prevent the air from getting in the filter, then into your main.

I understand now that you only have one fuel tank (I use multiple portables).  I would recommend at least a small 6 gallon tank as a reserve and as a back up for water contamination in your main tank.
