Most set ups I have seen have the starter going to one battery and electronics going to the other.  I am not sure if it really matters.  Ragarding the battery switch the switch must be in the on position for it to charge the batteries. Whether or not your alternator will charge both I do not know this. The age of the batteries should not matter if you one is new and one is older.
